I too was missing some email, and the reason turned out to be that I had subscribed to an app (Rollup, at unroll.me, in my case) to save "newsletters" separately (and the app put the original copies in the trash). With so much stuff coming in, I just scanned (or skipped) the rolled-up newsletters, and didn't realize that important stuff was being thrown away.
